Are you in a PPR league? If so, I might just take both RB's because they both will get you 40-50 receptions (maybe even more in Gore's case if he stays healthy).
If not, I would probably go Vick and Charles... Gore has too many durability issues and the 49'ers have too many question marks on the offensive side of the ball. (you don't want to be in a S. Jackson situation where he accounts for all of the offense, but on a team who rarely puts the ball in the endzone)

I should add that if you know what other owners in your league are doing with their keepers, you should factor that in as well.
In my old keeper league we had to announce who we were dropping a week before the draft. If you saw that only 2 teams were keeping QB's, you would be more likely to let Vick go, because you could either re-draft him with your first round pick... or, worst case, you would still get a top 5-6 QB with your first round pick (and be set at RB).
The two best (on paper) players in a standard league are definitely Vick and Charles, but if your entire league is holding onto their RB's and you are going to have to draft a RB outside of the top 20 as your second back... it almost makes more sense to keep both backs, because the difference between the 6th QB and the 1st QB isn't nearly as big as the difference between the 20th RB and the 3rd RB.
Also, does your league have 2 QB's, or are you starting just one? If you are starting 2 QB's, than you MUST keep Vick, because I can just about guarantee you that any other team with a top 10 QB will be holding onto that player.

Basically what I'm saying is... it really depends on the league you are playing in. Standard league where you don't know who anyone is dropping ahead of time, keep the best available players (Vick and Charles). Depending on the league format though, there could be situations where you might want to hang onto Gore.
